Since there are contradictions in Islam, the rule of abrogation means you must follow the last message and cancel out the ones prior. Abrogation in Islam (Qur'an 16:101 or Qur'an 2:106) whatever verse comes after is considered the one that must be followed. Some Muslims claim that Surah 3 advocates peace, yet because of abrogation, there are many other Muslims who rightfully chose to follow the later revelation, Surah 9.

Unfortunately most the the violent verses came after the peaceful ones, and using the rule of Abrogation in Islam, many Muslims chose to follow the later verses.
